I realized that this happens only when the Propagate deletions option is activated. So if you uncheck Propagate deletions, files deleted in Slave folders won't be deleted in Masters, but will be replaced by the files from Masters.
So for now the solution is to turn off Propagate deletions in the Advanced options.

No, it is not exactly implemented, but there are similar features that could help. But you need to have the newest version of Synkron installed (1.6).

After installing Synkron to your external drive, create an empty file named "Synkron.ini" in the folder where you have installed Synkron. Synkron will use this file for storing internal settings.

The clone feature is still there but it is implemented in a different way. Left to each folder there is a button that shows a drop-down menu with options to configure the folder. To set up a clone environment, you will need to assign to the first folder in the drop-down menu the attribute Master and Slave to the second folder.

I have a program that does backups to various sub-folders in a folder called "Backups".
I want to clone these "Folder 1's" (using several tabs) to an external hard drive exactly as they are in "Backups" with new files/folders within the Folder 1 being added to Folder 2 (on the external HD) and deleted files/folders on Folder 1 being deleted in Folder 2.
