I have found a workarround way to proccess in batch a ReMux with dual audio, based on ffmpeg, wow!
The command is as follows:
$ffmpeg -i InputVideoOnlyFileWithoutAudio.avi -i InputAudioFileForFirstStream.ac3 - i InputAudioFileForSecondStream.ac3 -vcodec -acodec copy OutputVideoFileWithDualAudio.avi -acodec copy -newaudio

File -> Save Proyect

File -> Add to joblist

-Open avidemux (any version)
-Open a video (with or without audio streams)
-Set Video codec -> COPY
-Set Audio codec -> COPY
-Set Format -> AVI, dual audio

Whenever I try to save a flash .flv file using FLV1 (lavc) for video and MP3 (lame) for audio, it crashes. In the Gtk version I get a pop up that says "Crash" "Press OK to build crash info", then it shuts down. In the Qt4 version it just closes. I am using Avidemux 2.5.1 (r5249) on Windows XP.

If I open an mpg file in avidemux 2.5.1 and click onto the play button I get a window with the message: "Trouble initializing audio device". After clicking onto the "Ok" button, the video is played but without sound.
