i've reread your descriptions and found an uninitialized variable in the env-module's code. could randomly cause the bug.
will post again once the fix is in cvs.

tested with both kernels I use, the standart 2.6.31-ARCH and 2.6.31-rt from archaudio.org.

I mostly use qjackctl. My .jackdrc:
/usr/bin/jackd -R -u -dalsa -dhw:3 -r48000 -p512 -n3 -Xseq
AMD Athlon(tm) 64 X2 Dual Core Processor 5000+.

I've tried both, qjackctl and jack_connect.
a little correction:
using bass.ams the bug is not reliably reproducable. Nevertheless, with mute_test.ams it occurs here without exception.
I'll ask fellow arch users whether they can confirm the bug.
