We had a request for this feature on the 454 read pre-processor. It would discard every read that contained any hint of 454 linker sequence. Users could apply it usefully to SFF files from "shotgun" libraries that supposedly contain no paired ends. The request is important because a few bogus mate pairs can screw up an assembly.
