Rakarrack uses Jack and make auto-conections to output devices... The input conection is made manually. In help there is a screenshot that describes how to do it. For Jack only exists "capture" inputs. The reationship between mic or line devices to "capture" is done at mixing applications such as gnome-alsa-mixer. There you will find checkboxes that let you choose the input device to use.
Rakarrack have also a IRC channel on freenode #rakarrack . There you can find direct support.

After some searching I found that you need to configure jack to get the right connections. I installed qjackctl see qjackctl.sourceforge.net.
After installing this just type qjackctl in a termal to start up de configuration client!
