Whenever the current synchronization happens, it resets the current multi-setup. Prodatum 2.0rc16, on Ubuntu Linux 12.04lts x86_64.

There should be a warning on the Synchronize screen to save the current multisetup before running.

Usually it does get restored. However, when the sync fails it didn't. Thank you for the report! This has been fixed now.
