I had this problem too. I discovered it was because I was relying on the Nav instructions too much...like it would say "go to rygannon jump point." The ship I had the bounty for actually jumped out of the current system, and I eventually completed the bounty by following him into the next system. I found, too, that upon reloading a saved game, the guy would have moved off or flown to a different area in the system. However, the bounty is always around somewhere near the indicated system, just have to find him.

This has been corrected by forcing the particular flightgroup in question to be hostile to the player
