The distributed desktop file contains hard-coded /usr/local/... paths, it should either use relative paths if possible or it should be generated during the autotools run.
On my list to correct. The .desktop (and make process) are auto-generated by MonoDevelop and aren't quite right. I'm going to switch off of using MonoDevelop's project system and switch to a real make process, as there's other issues like file associations that's aren't done at install time and the .po files are missing from the source tarball it generates.
