No

When I compare, one window shows more lines than the other, and the font sizes are different, too. I attached a screenshot: The left window shows 33 lines, the right one 30.

To rule out some first guesses: The files match (showed in screenshot). "Align matches" or "ignore spaces" doesn't make a difference. Yes, I played with the style, but that also happens with plain vanilla fresh npp.

This is npp v6.1.2 unicode on Win XP. (But I know this effect for a couple of versions now.)

Not really a bug: It's a mismatch attribute in the "config.xml" file, for the "zoom" attribute, between the "ScintillaPrimaryView" and "ScintillaSecondaryView" tags.
    -
You MUST edit the user "config.xml" file (in the "%APPDATA/Notepad++" directory,) with another editor (such as MS Visual Studio, or MS XML Notepad, etc.)
You CANNOT edit it with Notepad++ itself, because the changes will be overwritten when you close Notepad++.
    -
Change the "zoom" attribute to "0" in the "ScintillaPrimaryView" attribute, then COPY ALL attributes from the "ScintillaPrimaryView" tag, and overwrite the attributes in the "ScintillaSecondaryView" tag, so that they are both EXACTLY the same.
    -
The lines in both panes, will now line up, and no more weird scroll bar behavior, near the bottom of files.

Ah, funky. I did kind of as described (my responsible config.xml is in the npp directory, since it's a portable installation, and I was reluctant to add values and change values I don't know the meaning of, so I tried *only* to adapt zoom), and for now the alignment issue seems indeed resolved. I might try to play around with the other values, too. Thanks a lot for this valuable input.

    @ heyerdahl:
As danrathbun discribed, there's no bug in compare plugin, neither in Notepad++. It's just the zoom values are different which makes the difference visually.
