After using locate I found them in ~/.gnome2/vfolders/applications/ which is not the correct place to put them afaik. I'm using Ubuntu 6.10 (edgy) and Gnome 2.16.1. For this distribution (and most likely everyone else) they should go in either /usr/share/applications/ (global) or ~/.local/share/applications/ (local).
Is this is for backwards compatibility or is it just outdated?
Another important thing to note is that these desktop files (in /usr/share/applications/) need to be created with: Categories=etc;Games;etc;
rather then putting the .desktop file in a folder called "Games".
This should put it in the gnome menu under the "Games" entry.
p.s.: didn't open a bug yet (read: lazy)

Ah right this is probably not the place for the "loki" installer, oops. Should really read where I'm posting, I blame sourceforge :P
