I tried to reproduce this issue. However all variants I tried resulted in correct downloads. Could you please also retry it with the latest version and give us more details on how we can reproduce it.

I could reproduce the issue. I created the subapp1 with the flipflop components of Cycle, switch and SR function blocks. Then the output of this sub app was connected to OUT_BOOL function block. The 1st Subapp along with the connections and OUT_BOOL were combined to make Subapp2.
These connections of Subapp1 to OUT_BOOL is not created on deployment.

with 1.9.0 M2 this issues is solved.
