#3 diffseq produces error codes and incorrect formatting

diffseq produces all of the output files but one is formatted inforrectly
and errors are also reported.

Upon completion of the diffseq run, the following error is reported:

Error application terminated
Error: unknown output feature format 'gff,gff' will write as gff instead

All 3 of the required output files are generated but one is being generated
in embl format when gff is selected from the submit menu.

I'm using emboss v 3.0.0 and embossgui v 2.0.1

This is a problem with qualifiers, which are incompletely
dealt with in emboss-explorer. Looking into it.
