Hi,
First let me tell you that this program is one of the FINEST I've ever had. Well thought out, completely smashing success in true product development and insight.
Recently though, a weird bug began. I was comparing 2 files (R language) both 286K roughly.
My system is Windows 7.
When I compared them, the screen is kind of a "off pink" and now in the right hand side, none of the differences show up. In fact its all a dark pink.

The file on the left has Unix line endings (ie. "\n") while the file on the right has DOS line endings (ie. "\r\n"). The differences are in non-displayed white space characters that is why you don't see any characters with dark pink backgrounds. You can see these difference if you enable "Show white space characters" in the Display preferences. If you want to ignore these differences, you can enable "Ignore end of line differences" in the Display preferences.
