The only problem is with MP3 encoding as the MP3 format supports only up to 48
kHz. You will have to select custom settings for the LAME encoder and set the
sampling rate to 48 kHz on the audio processing tab.
All other formats (MP4/AAC, Vorbis, FLAC, WMA, Bonk) support 96 kHz.

fre:ac handles 96 kHz files just fine.
