#104 applejack and Mac OS 10.6.8 and Apple Mail

I'm running 10.6.8 on a MacMini 2.53 GHz Core 2 Duo.
Yesterday I had problems with Dock crashing continually. I performed an applejack AUTO procedure.
On restart, all of my Apple Mail configurations, accounts and Inbox contents in the application itself had disappeared. The subsidiary mailboxes under the "On My Mac" dropdown are still there, and it looks as if most messages that had been sorted into them are present.
In addition, in ~/Library/Mail all of my POP and IMAP account folders and subfolders exist, as well as the subsidiary mailboxes in the "Milboxes" folder.
I have tried trashing the com.apple.mail.plist file and restarting, with no effect.
I have not tried to reinstall Mail or contents from my BackBlaze archive because it is continuously synced so I assume it will simply reflect the current state of the files on my computer. I don't have a Time Machine backup.
I'm not sure how to go about trying to reconstruct my Mail accounts, preferences and inboxes from the Library folders.
Does anyone have any suggestions on which of the cache files applejack AUTO might have emptied, and how to re-create, if that's possible?
Any advice on getting back to Mail's previous working state will be much appreciated.
