I think this is a bug. When I use the windows.conf file that comes with release 2.9.1 using the GUI interface only the windows directories were scanned. If I move the "c:\Program Files" bin and "c:\Documents and Settings" bin commands in front of the windows one everything gets scanned.

can you see any warning message ?
because I was sent another report, related a database backend (SDBM) limitation, for windows users.
