It works, but the current window loses focus for a split second.
I have version 2.46, too, but I'm running Windows 7. The problem is still there; clicking a separator in any menu closes it.

Make sure that you check these two checkboxes: KeePass Options > Interface > Main Window > Minimize to tray instead of taskbar KeePass Options > Advanced > Start and Exit > Start minimized and locked After that, maximize Keepass's window, exit the program from File > Exit, and please try running it again.

What if you created a command-line switch (like /startup for example) to automatically start KeePass minimized to tray, and then ran KeePass.exe /startup at Windows startup?
