Feature request: merge .skim file into .pdf file

I am also puzzled by the contents of this dialog. It says "the PDF has been modified on disk. If you reload it, the modifications will be lost. Do you want to reload it?". This makes no sense. If you reload it the display will change (it will be adapted to the new file on disk) but the file on disk remains the same… Also I noticed that the dialog appears once, I then click on OK, and a few seconds later it appears again, and I have to click to OK again, even though the file hasn't changed in bet...

I would like to note that I have not modified the file under Skim, I just preview it and compile it under LaTeX so that it gets updated on disk. The dialog says "you will loose your modifications" but there are no modifications!
