I've been having this same issue with Ghost Windows, I think I got the "automatically close windows of this type" option working - you have to also select "Never manage windows of this type". As soon as I did that all the extras disappeared - 20 minutes so far with lots of open/closing windows/tabs/switching desktops and no ghost windows..
