A new version of the WinEdt plugin asymptote is available. Please update it through the ContribManager plugin or manually uninstall the old version first and then install the new one. Let me know if now PDFTeXify works as expected. Best regards, Karl

John, unfortunately it doesn't work. As I said already you need to run pdflatex twice after running asy....
The problem is with package media9. After generating asymptote output it requires two runs of pdflatex. WinEdt runs asymptote and then pdflatex for three times trying to get all references correct. We're not going to modify anything just for a package (media9) which has strange requirements. Simply run PDFLaTeX after running PDFTeXify to get them all correct.

Note that the same command asy latexusage-*.asy works as expected under Windows with TeX Live.
Note that asy.exe doesn't work as expected. Try, for example, with the file bundled with asymptote, http://mirrors.ctan.org/graphics/asymptote/doc/latexusage.tex the following pdflatex latexusage asy latexusage-*.asy The response of asy.exe is error: could not load module 'latexusage-*.asy'
