I've also found this counter intuitive. In XLaunch, in the last step of the wizard, you'll have some clipboard options. You can uncheck the "Also map the PRIMARY selection to the windows clipboard". This way, selecting text in the x window won't overwrite your windows clipboard. When unchecked, I think you'll have to explicitly Edit->Copy (or ctrl-C) your selection in the xwindow to have it in Windows, but you should still be able to Middle-Click to paste whatever your xwindow selection is into another...
