I looked into it. Some of the files are dos eol, and emacs is adding ^M. It makes sence because I started the manual on Windows. I can convert the files with dos2unix, and that fixes it.

What's wrong with the line endings? I think git diff is telling me there is whitespace, but I tell emacs to remove trailing whitespace, and nothing happens. Then I noticed the diff after commiting doesn't have the trailing whitespace, so I'm not sure. I'm not comfortable using my name and email. Okay, good to know about .git/info/exclude I noticed the whitespace on top and bottom of the cover, but as a test I used pdfjam to resize the PDFs to the exact size of the manaul, and the whitespace is still...
