Ok I think it was just something weird with my environment. I used a virtual env for the install and it worked.

Hello, I am trying to run CPAT-1.2.3 but I keep getting this error: Traceback (most recent call last): File "./cpat.py", line 28, in <module> import pysam File "/CPAT-1.2.3/lib/pysam/init.py", line 1, in <module> from csamtools import * ImportError: No module named csamtools I found these files (in this folder CPAT-1.2.3/lib/pysam): csamtools.c csamtools.pxd csamtools.pyx Do you know what the issue is?
