Can you please explain your issue a but more? I'm not sure that I understand what you're asking for. The chapters are stored by time, which should be the same regardless of the frame rate. There is a function to try to match the times to a frame boundary of the selected frame rate.

This project will provide a free, open source, program to help manage the development of HTML Help (CHM) files. There are other programs out there that build the HTML Help files, but our experience is that they are either not free and open source, are limited in the format of the resulting help files, or are restrictive in terms of licensing.
