The INBOX sub-folders in 1.41 and previous appear indented and below all the special folders (Trash, Drafts, Sent,...)
They also appear with the color of the regular folders, and not with the color of the special folders.
In my opinion they should be considered as special folders.

There is no version 1.41, so please be more specific. Also, it's not entirely clear what situation you're trying to explain. Maybe you have a configuration problem in your installation. It's hard to say, since you gave no helpful information to help diagnose the issue. You probably need to ask for help on the squirrelmail-users mailing list. Before you do, make sure to read the posting guidelines and include ALL the information it asks for (and, in addition, consider providing a screenshot to clarify what you're seeing), since we can't help you if you don't. Looking at the other tracker you referenced ( see https://sourceforge.net/tracker/?func=detail&atid=100311&aid=1762901&group_id=311 ), I got a slightly better idea of what you're trying to fix.
Using a test platform with Dovecot, I was at first unable to reproduce the problem, but I am now seeing the issue. There was some code for this issue a while ago, but it was not known who added it and it was removed.

It has been quite some time since that code was added/removed, so it has not been tested thoroughly. I have added it to our repository, but it would be helpful if you could TEST it and let us know if it fixes your problem (if not, please be more specific about your server environment and SquirrelMail configuration).
Regarding subfolders of the INBOX being treated as special is debatable, so I am adding it to our repository as a configurable option -- you need to add the following to your config/config_local.php (create that file if it doesn't exist):
$subfolders_of_inbox_are_special = TRUE;
