Not sure if this is a bug, or something inadvertant on my part....
I tried to reproduce this by fooling around with a small test .bib file, but was not able to.
Today I updated to v1.3.8. After working with my bibliography (added a few new entries, tweaked my preferences, read some abstracts, adjusted some fonts, etc) I noticed that all of the date-added and date-modified fields had been reset to the same instant.
Date-Added = {2007-09-01 16:08:57 -0400},
Date-Modified = {2007-09-01 16:08:57 -0400},
If there is a scenario by which BibDesk will reset all of the dates, then please add some alert mechanism so that I can prevent this from happening in the future.
Thanks

This is a bug, yea. Sorry. It may appear in 1.3.8 when the file contains return characters (window line breaks or old-style mac line breaks), which can be introduced when you modify the bibtex file outside bibdesk. I hope you backed up your data or you don't care too much about added/modified dates. It should be fixed in today's nightly build.
