Place libvtkCysPlugin.so into /usr/lib
also place libvtkCysPluginJava.so into /usr/lib/jni
The start shell of Cytoscape.sh must be modified to add -Djava.library.path, like this: 
java -Djava.library.path="/usr/lib:/usr/lib/jni:$LD_LIBRARY_PATH" -Dswing.aatext=true -Dawt.useSystemAAFontSettings=lcd -Xss10M -Xmx1550M -jar cytoscape.jar -p plugins "$@"
then use the shell to start Cytoscape
