Octave is offering an excellent statistical framework for comprehensive non-routine analysis of tandem Mass Spectrometry (MS) datasets. In conjunction with statistical packages it allows to perform large spectrum of manipulations with data including merging spectra, peak smoothing, clustering etc. 

Octave-ms is a collection of IO routines for manipulation with MS datasets for octave enthusiasts. It can handle variety of MS storage file formats including MGF, DTA, PKL, MZXML, MZDATA and MZML, convert MS data from one format to another, extract MS scans for data analysis. It requires working knowledge in octave/Matlab.
