Merge the duplicate bookmarks folders, Delete empty folders and duplicated url through direct access to places.sqlite in %appdata%\Mozilla\Firefox\Profiles\%yourProfileFolder%\places.sqlite
Tested on Firefox 28.0 on Windows 7 .
The FirefoxBookmarksMerger try to create a backup of the origial places.sqlite before starting.
Rollback is possible with "Restore original data" button.
