  • or simulating datasets, we provide a new tool, epiSIM, to simulate epistatic interactions in association studies. EpiSIM offers several single-locus and epistasis models associated with the phenotype. It allows users to set parameters freely, including the size of cases and controls, the number of SNPs, variation range of the MAFs in random SNPs, model patterns, linkage disequilibrium, main/marginal effects of a model that contains one or more SNPs, penetrance functions, indexes of ground-truth SNPs and so on, some of which jointly determine the strength of the association between SNPs and the phenotype.
