I am running Zynaddsubfx 2.4.2 on a current Gentoo Linux System.
how can I make the settings of the Nio-panel save to disk so that I
dont have to reenter them when starting Zynaddsubfx?

Currently those settings do not save to disk, but you can have them
set when the application starts up via command line options.
The relevant portion from zynaddsubfx --help:
-O , --output Set Output Engine
-I , --input Set Input Engine
Also the defaults for input/output can be set at package build time via cmake.

As mentioned, the "-I" option is for specifying the midi backend and
"-O" is for specifying the audio backend.
IIRC the build system assumes one driver to default for both audio and
midi if one is selected at build time.
If you are looking for other settings they should still be in one of
the other configuration menues, where the Nio window should migrate
for the next release.
