Hmm, the problems you have in mind are much more complicated
than what I was thinking of. :-)

I propose a command-line option:

  --embed-fonts={none,default,all}

If --embed-fonts=default, which would the default if the
command-line option is not specified, then all fonts are
embedded except the 14 standard Adobe fonts.

I think this works at least as a provisional solution.
