This release will require more testing on a Windows 7 box to see if the database connection fix worked. I'll be working on getting a SourceForge Wiki page up to chronicle this issue and its fix attempts. Don Murphy ________________________________ From: Don Murphy <djs...@ya...> To: xml...@li... The newest version of gmbuilder, 2.0b53, should have a new note included when getting a connection to the database. Although it will encounter the same error, the command line feedback should be slightly different. Another test on a Windows 7 box and screenshot of the error would be greatly appreciated. GenMAPP Builder 2.0 Beta 53 has been released. This release of GenMAPP Builder implements some Tally Engine customizations for M. tuberculosis, including removal of ORF tallies and filtering of database tallies to IDs beginning with Rv only. The XML tally function does not currently support selective text filtering, so is currently not included yet. Thus, the XML tally function still reports all "ordered locus" IDs for M. tuberculosis, and not just those beginning with Rv. (the Tally Engine can be extended to do selective text filtering for XML files, but this requires changes in the XMLPipeDB Utilities library and not just GenMAPP Builder; I decided to release the database fix for now while the deeper Tally Engine change is still in progress) |

I heard from Dondi it was 64-bit. That may be part of the issue. Do we have any 32-bit Windows 7 machines to test on? To further understand what ODBC DSNs you have on the Windows 7 machine, would you mind looking at the ODBC Administrator and its User DSN tab? The administrator should be here on the computer: c:\windows\sysWOW64\odbcad32.exe If you can find it, open it and take a screenshot with User DSN tab selected. - I'm not sure, but judging by the numerous similar complaints I've found, that might be the case, especially if this fixes it. - It should use the same Odbc-Jdbc bridge name as we thought it would use and is currently used in gmbuilder for Windows 7. - As I haven't used the redistributable myself, I don't have an immediate answer for driver distribution through our release. I'll look into it further. Dr. Dahlquist, would you mind also telling us about installing the distributable when reporting the results of the test? With any luck, it may be a very simple installation that won't be too much of an inconvenience. Sorry again that I can't test this myself. Hello Everyone, I've completed an export for a new database built on GenMAPP Builder 2.0b51, specifically for Mycobacterium tuberculosis, while examining the results in access indeed this new version has retained the RV ordered locus and everything appears in order, however the Tally Engine that I ran still indicates the same results as the former GenMAPP builder, and needs to be updated. Thank you --- On Sun, 9/12/10, John David N. Dionisio <do...@lm...> wrote: From: John David N. Not mentioned in the release notes is also a possible compatibility fix for Windows 7. Please give this release a try on that operating system also and let me know if it runs. Try the standard gmbuilder.bat first, and if that doesn't work, try gmbuilder-32bit.bat. Once we have some definites, I can document it in the next release. Thanks and enjoy! John David N. Hi, I've tested gmb2b51 on Windows 7 and here is what I found: 1. Program launched OK from the gmbuilder.bat. The first error window that reports that the data configuration was not found was too small to contain the entire error message--not sure what controls that, it's a cosmetic thing. 2. Imports of UniProt XML, GO XML, GO processing and GOA import all seemed to be OK. 3. I encountered an issue when I tried to export a gdb. Screenshot attached. What appeared to me is that it only showed the UniProt, OrderedLocusNames, and GO tables as ones that could be exported, I tried to decipher the console window, and it looks like it had trouble connecting to the database at this point. 4. The gmbuilder-32bit.bat file did not open the program at all. Cheers, Kam At 05:59 PM 9/12/2010, John David N. Hi, Kevin and I looked into the OrderedLocusNames for Mycobacterium tuberculosis today. We need to revise the query to retreive the IDs. We only want to take the IDs of type "orded locus" that begin with "Rv" these IDs are usually followed by four numbers, and sometimes by a letter like a or c, or maybe a .# like .1 We don't want to take the type "ORF" or type "synonym". I think it's also safe to say that we want the default UniProt profile to just take IDs of type "ordered locus" and not "ORF" or "synonym". Thanks, Kam |

Hi Kevin, That looks like an issue with the Java version that is installed. Over the summer we switched gmbuilder so that it requires Java 1.6 (sometimes referred to as just Java 6).
