I've updated the GO database libraries to accommodate new elements found in the latest OBO XML that are not mentioned in the most recent version of the DTD.  The changes are reflected in GenMAPP Builder 2.0b78; I was able to successfully import a freshly-download OBO XML file with this build so presumably the issue will also go away with your imports.
