Steps will reproduce the problem?
1.Try to map one of sticks L/R/U/D directions to D-Pad L/R/U/D directions, and save.
2.Save.
3.Reopen control app.
What is the expected output? What do you see instead?
Mapping in combo boxes is gone. Also, there is no reaction of sticks' output to pressing D-pad. When I try to map normal buttons instead of D-pad, to directions, regardless of button mapping, pressing button 1 sets the position of stick 1 to (-32768, -32768).
What versions of x360ce and Windows are you using?
Win XP SP3, x360ce 2.0.2.163 Beta 2
What gamepad do you use? On what drivers version?
ol' Saitek Cyborg 3D Digital Pad (retrofitted for USB) with generic HID drivers.

Similar to issue 259. For this gamepad, mapping D-pad to one of sticks will make it usable, for example, in Portal 2.
