I think I can explain this by example:

Start with two empty virtual desktops, A and B.

Open Safari on A, with one window.

Switch to B and create another safari window.

Hide Safari (while on B).

When you switch to A, the window you created on B will appear on
A, where Safari is not hidden. B will no longer have a Safari
window.

    I believe this is a 'feature' of the operating system imposed
    upon 'hiding' windows. I believe DM is hiding the window, but
    the switch to a desktop with a safari window on it causes OS
    X to 'unhide' that window when it swaps in the other safari.

    I.e. Safari A gets its redisplay notification, and internally
    either OS X or Safari happens to reopen Safari B.

    Maybe this is an OS issue, but it sure is annoying. I hope a way can be
    found to work around it.
