It appears that the problem is caused by binary files? Is there any way to
work around this problem?

what kind of problem you are experiencing? I just did checkout from trunk
using cygwin and it seems to work ok? Didn't do any updates as you didn't
tell which revisions or files, or..
Can you see what are the problematic files? Or revisions?
I know the repository itself is healthty, I've created a dump from it couple
of days ago.
Not really a workaround, but you can also get whole repository data, see
