I just started playing BL1 (jp) version. I loaded up my save in willowtree just fine but when I save it, it converts my save to the standard NTSC save format. My xbox reads it just fine it just puts it under "Borderlands" instead of "Borderlands (JP)". Is there anyway to save it as a JP version?

The JP version of Borderlands uses a different Xbox title id number than the US / International version. That title ID is hard-coded in WT#. I wasn't aware that there was a different title id for the JP version.
I have created a new experimental version 2.2.280 of WT# that recognizes X360JP as another save format. It will recognize that the savegame is the JP version when you load it and save it as that version. Since it is saving with the JP title id I think it will associate with the proper game now. WT# now recognizes X360JP as another save format in the File->Change Save Format menu as well so you can convert between X360, X360JP, PS3, and PC saves.
I don't have the JP version of Borderlands, nor do I have access to it so I looked on the net for the title id and modified WT# to theoretically work with it. I don't know what character set a Japanese version of the game would use so its possible if you have Japanese characters in your name it may cause a problem with WT#. WT# and Borderlands US and International versions use Windows code page 1252 which has no japanese symbols on it.
Anyway, try it out and let me know if it works for you. I have no way to test it myself. The new version is the default download so there should be a link on the main page or you can click on the files section and find it in the experimental folder.

PS Borderlands is now backwards compatible on the XB1 and its region free so any XB1 will read the Borderlands NTSC J disk and it gives you all DLC free. Gave me the motivation go back through and replay it for good ol' times sake.
