Im using skype and the workstation nestat shows Microsoft Corp as a established connection?

I am not surprised. Microsoft bought Skype.

Should it only be connecting to 192.168.0.10 (the gateway)?

Applications configured to use [Stream Isolation] (<-- should answer that), yes, they should be only connecting "t" 192.168.0.10. Other applications, not configured to use a SocksPort (stream isolation) do not literately connect "to" (in some sense they of course do), but "through" 192.168.0.10. Think of Whonix-Gateway as a proxy (Tor SocksPorts) and a router (Tor TransPort).

SocksPort: "Hi socks 192.168.0.10:9059! Please forward xxx to yyy. Thanks!"

TransPort: "Hi gateway 192.168.0.10! I want to connect to xxx, please forward. Thanks!"

Wireshark and netstat on my main pc only has tor connections

So, everything is fine.

Skype is recommend against for other reasons, see:
