The 'fragmentDepth' program, with option -scaffold,  in the assembler
binaries might do it.  It takes as input a SORTED posmap.frgscf (or frgctg
or frgdeg or whatever - they're all the same format) and outputs one of
three reports.  The -scaffold option claims to output mode/mean/median for
each scaffold.
