Hi Sebastian. I'm not completely sure I understand what you want, but dNC is part of CA 7.0. As far as I understand, this is how you use it. Put this in your spec file: dncMPlibraries = shortjump dncBBlibraries = frag where "shortjump" is the name of your mate pair library, your Illumina library in this case, and "frag" is the name of a library it will compare with to find PE reads, I think your 454 reads will work fine here.
