Dear wEMBOSS users, Version 2.2.1 has just been released. It is not very different from version 2.2. It contains a bug fix for EMBOSS lists that allow to select more than one option. Also, the menu for selecting graphical output now includes PDF (besides PNG, the default, and PostScript). I take the occasion to announce good news : Emiliano Barreto from the Columbian EMBnet Node has recently committed himself to take over the further development of wEMBOSS and wrappers4EMBOSS. wEMBOSS had started as a joint project of the Belgian and Argentinian EMBnet nodes. Unfortunately, Martin Sarachu from the Argentinian node died prematurely from cancer and the ex-members from the Belgian node find it increasingly difficult to spend time on the project. Dear users of wrappers4EMBOSS, Version 2.6 has just been released. It supports EMBOSS 6.4, as well as MRS 5. The wrapper for fastA has been adapted to the last version of fastA and the ebi_fasta program can now search the WGS databanks at the EBI. New is that the on-line manuals in HTML format install in .../embassy/wrappers4emboss rather then in .../embassy/myseq. We have also abandonned backward compatibility with some old versions of software and in general made the code more streamlined, this in order to make further develoment easier. Hello, I found a bug which happens when reversing the first sequence. Reproduce: Open matcher Select Sequence1 Select Sequence2 Check "rev" for Sequence 1 Run matcher This will send something like this to emboss: matcher -asequence Sequence1 -sbegin 1 -send 77992 -sreverse -sbegin 1 -send 28 -bsequence Sequence2 -alternatives 1 -gapopen 16 -gapextend 4 -aformat markx0 -auto The bug is, that the second "-sbegin 1 -send 28" is in front of Sequence 2 which leads to the result that Sequence1 is cut to 1-28. Dear Vincent, Are you sure you are using EMBOSS version 6.2.0 ? EMBOSS uses ACD files to manage the input/output/options of the programs and in EMBOSS 6.3.0 there has been an expansion of the ACD language, "failrange" being one of the new parameter attributes. wrappers4EMBOSS 2.4.0 cannot handle the new options, but from version 2.5.0 on wrappers4EMBOSS does (and installs a version of ACD file adapted to the EMBOSS version). Now I tested all to write no nonsense. For first: I did exactly like the installation instructions told me. Also catch had correctly -rwsr-xr-x after installation. Like I wrote, I thought that it has something to do with mod_suexec from apache2. But loading it didn't solve the problem. But I looked nearer at this suexec, because it is exactly for things like setuid and setgid and exactly here I saw the problem in the code. So I figured out that mod_suexec uses /usr/sbin/suexec2. And "suexec2 -V" prints in OpenSuse 11.3: -D AP_DOC_ROOT="/srv/www" -D AP_GID_MIN=96 -D AP_HTTPD_USER="wwwrun" -D AP_LOG_EXEC="/var/log/apache2/suexec.log" -D AP_SAFE_PATH="/usr/local/bin:/usr/bin:/bin" -D AP_UID_MIN=96 -D AP_USERDIR_SUFFIX="public_html" Interesting is here the "DOC_ROOT". http://httpd.apache.org/docs/current/suexec.html "This will be the only hierarchy (aside from UserDirs) that can be used for suEXEC behavior." So I tried to put "wEMBOSS_cgi" to "/srv/www/wEMBOSShome/wEMBOSS_cgi/" and it worked! But it also works with mod_suexec not loaded. So I think that /usr/sbin/suexec2 is used directly (or only the settings are taken from there) and not over mod_suexec. I think mod_suexec is only needed for the SuexecUserGroup directive which is not needed for wEMBOSS. Like you see in the quote, it should also be possible to use the UserDirs. That meens in this configuration -D AP_USERDIR_SUFFIX="public_html" in /home/wEMBOSS/public_html for example. This I tried, but it didn't work. Perhaps it must be the user under which the script is invoked and this would be wwwrun, but I think it is not good to make wwwrun able to log in. So my question now: Can it make problems to put "wEMBOSS_cgi" to "/srv/www/wEMBOSShome/wEMBOSS_cgi/"? For what reason did you put it to /home/wEMBOSS? I didn't find an answer for this. Only for information before someone wastes time with this problem: After hours of work I figured out the problem. But I would need some help to clarify the correct way to avoid it. I will post in detail what the problem was as soon as I have time for. I think it is important to work it out, because this problem will raise for security reasons in a lot of linux distributions. Or better: I wonder that this is in some distributions (including MAC OS) no problem and works out of the box. Dear Christian, It seems that there is a bug in LDAP. Harald Dahle from the Norvegian EMBnet Node did some tests and found that with LDAP authentication the program catch can retrieve the GID but fails to reset it. Your observation that with wEMBOSS version 1.8 there was no problem is interesting. In wEMBOSS 1.8 for Linux the code of catch contained : if (setregid(getpwnam(user)->pw_gid, getpwnam(user)->pw_gid) < 0){ print_error("catch ", "can't reset GID ") ; } if (setreuid(userid, userid) < 0){ print_error("catch", "can't reset UID ") ; } This did not work on MacOS X, hence Marc Colet made an alternative version containing : if (setgid(getpwnam(user)->pw_gid) < 0){ print_error("catch ", "can't reset GID ") ; } if (setuid(userid) < 0){ print_error("catch", "can't reset UID ") ; } In the mean time Linux distributions evolved so that the code for Mac worked on all platforms and hence wEMBOSS 2.2 contains only one version (the second one). Harald Dahle finally made a change in catch.c. He removed the lines if (setgid(getpwnam(user)->pw_gid) < 0){ print_error("catch ", "can't reset GID ") ; } so that the files created under wEMBOSS belong to the group that owns the httpd process rather than to the group of the user. This is a minor nuisance. An alternatibe might have been to hard-code the GID in catch. It is worth trying to put back the old code in catch.c and see what happens.
