Yes minserv.pl runs as root, however you can get file manager to access files as a specific user. In module access control for a user in file manager (Webmin users) you have the option for a specific user to: "Access files on server as username". You also have the ability to restrict the user's access to directories. Nice. Another nice feature is that user groups also work, so that a file does not have to belong the user's primary group in order for the user to access it.
I don't use apache to serve webmin.
