Solved (and without reboot :D)

On my /etc/fstab the disk are told to be mounted WITH userquota and groupquota. Recently, I've dismounted the disk to run an fsck and mounted with mount <device> <mount_point> but this way he does not enable all options in fstab (userquotas and groupquotas, which is what I needed). 
To solve this, I've umounted the disk again and mounted with "mount -a" command, who mounted the disk as it should. Then, I headed to Webmin > System > Disk quotas and clicked "Enable Quotas". The quotas was enabled successfully and everything now works fine.

If the quotaon shell command doesn't work, then I think a reboot is the only option.

It's a physical machine. Rebooting can't be a option, many people access this server all the time, it would have to be something via command shell or webmin's interface to solve.

One more thing you can try (which I don't usually recommend on Linux) is rebooting, to see if that applies the quota options from /etc/fstab .

By the way, is this system a real physical machine, or a VM of some kind (and if the latter, what kind) ?

Enabling quotas in System > Disk quotas didn't work. I logged in as root on webmin but when I clicked "Enable Quotas" nothing was done and no error messages where returned on the page. =/

Have you tried going to System -> Disk Quotas in Webmin, and enabling quotas on the /home filesystem?

The tutorial I read also tell me to /etc/init.d/gdm stop before quotacheck but such script doesn't exist on my system. 

What should I do?
