I am running Webmin 1.620 on Ubuntu 12.04.
I first started running file manager after the upgrade and I received a security warning about my java being out of date. I chose to run file manager anyway and it wont start. The cursor just spins and the status is "waiting on server" in lower left screen.
I tried upgrading java through the webmin packages upgrade but that did not resolve it.

    Java version:
    java version "1.6.0_27"
    OpenJDK Runtime Environment (IcedTea6 1.12.3) (6b27-1.12.3-0ubuntu1~12.04.1)
OpenJDK 64-Bit Server VM (build 20.0-b12, mixed mode)

My guess would be OpenJDK 6/IcedTea 6 on your desktop (assuming that is what you meant). I'd either install Oracle Java or try OpenJDK 7. I haven't used Ubuntu for a while (neither Server or Desktop) but I recall having lots of similar issues with OpenJDK 6 with Java applets. OpenJDK 7 seems to have much better compatability with Oracle Java 7 supported applets.
