Will this work with 2d or 3d flair images? I ask because 2d are much quicker to acquire. If you have recommended protocols (e.g. for GE scanners), this would be fun to try.

Thanks for your interest. The toolbox is primarily made for 3D images
-- which are essentially 2D slices put together.
Having said this, it would still work for 2D right away. You can still
try out with 2D and if you face any issues I can help you out.
There are no restrictions on the protocols. Please refer to the
following paper for the imaging data details used to develop the codes http://onlinelibrary.wiley.com/doi/10.1002/hbm.22472/abstract. If in
fact the protocol is drastically different, we can adjust the codes by
changing certain pre-processing parameters (details of which are in
the documentation that is provided along side the codes).
