When I tried using .NET on vxl, I hit upon a series of link errors. Various
rebuilds would resolve some of them. I never tracked down the root cause.
I haven't tried with latest CMake or the latest CMakeLists files.

You are including "vnl/vnl_svd.h" for svd, and so on, right? If so,
you only need to specify paths to the key packages you use (vcl, vxl,
oxl, etc). And vcl and vxl are automatically included from the top
level CMakeLists.txt files.

Are you building within the vxl tree, or are you trying to build
outside of the tree? Does CMake work in other cases with multiple
libraries? (I.e. is this a vxl issue or a CMake issue?) Are you
building with the latest vxl from the repository? Are you trying to
experiment with the new CMake 1.4 branch or not?
The build for VC++6 has no major problems like you are describing, and
I don't think that VC.net is that different.
