Would it be better to associate the MARC manipulation with your Aleph export routine rather than the VuFind import routine? That way, if you ever decide to import MARC data from a different source, there is less chance of inappropriate manipulations being applied. I'm assuming you have some way of running the Beanshell script from the command line in order to turn one MARC file into another MARC file -- if that assumption is correct, then it's really just a matter of chaining the actions together in the most convenient order for your local needs.
