I do think you have your values correct and the only difference is that 
I am using python 2.5 as far as I see, so you might be right.

Just in case you see something thatI missed:

My CMAKE_INSTALL_PREFIX is "C:/Program Files (x86)/VMTK"

My PYTHONPATH: "C:\Program Files (x86)\VMTK\lib\vmtk;
C:\Program Files (x86)\vtk\bin\lib\site-packages; C:\Program Files 
(x86)\itk\bin\lib"

My path environment is:
"C:\Program Files (x86)\VMTK\bin; C:\Program Files (x86)\vtk\bin\bin; 
C:\Program Files (x86)\itk\bin\bin"

and in the following folder:
"C:\Program Files (x86)\VMTK\lib\vmtk\vmtk"
there is the file "vtkvmtk.py" that your system is complaining about.

Was you build without any fatal errors ?

PS I have attached the file listing in my directory
"C:\Program Files (x86)\VMTK\lib\vmtk\vmtk"
maybe you some other files that are also missing?
