I explicitly set both of those variables in my ~/.vim/ftplugin/tex.vim,
and it works fine:
let g:Tex_IgnoredWarnings =

\'Missing number, treated as zero.'."\n".
\'There were undefined references'."\n".

let g:Tex_IgnoreLevel = 8
Maybe tex.vim gets read before latex-suite, so those variables are not
yet defined when your .= and += operators get called.
